少しトリッキーだと思ったのですがこちらが英語の問題だった場合は
Do so = Cooperateになると思います。
ただ前後の文章なしでここだけで判断するとTommyさんの仰るようにDon’t cooperateの方に捉えられがちだと思います。
andという接続詞で繋げられているので尚更です。
否定的な部分でもSoは使えますよ。Not to do so。。。の様に。
問題はSoではなくDoの方だと思います。

私の理解では次のような意味になります(do so routinely は「いつも協力しない」のよう意味) if they do not cooperate with each other, and do so routinely → 彼らが常にお互いに協力しない場合は

前後の文を見ても、do soは「cooperate」にはなりません。全文をみると、Do soは “do not communicate, be in aggressive physical combatとdo not cooperate”の全部を指しているように感じます。
