The leaders of the ousted government fled Berlin for the city of Stuttgart, but not before calling upon German workers to hold a nationwide strike. という文章で、but の後のnot について。学校でここはnot long before のlong が省略された形と説明を受けました。が、このnot はそうではなく、the leaders of the outsted government did not fleed Berlin for …と直前の文を否定し、省略されてnot が残った形であると思うのですが、いかがでしょうか。ex. My sister resembles me in appearance, but not in character. と同じ構文だと思うのですが。

not long before のlong が省略された形というのは仰るように少し違います。ここのnotは「not before」とみたほうがわかりやすいかもしれません。
But not before= but first
Call upon German workersは先にやったということです。
構文はMy sister resembles me in appearance, but not in character. と同じと思いますが、the leaders of the ousted government did not flee Berlin..ではなく（必ず前文を全部否定するわけではない）、they did flee, but first they called upon German workers to hold a strike (逃げたが、まずは（その前は）ドイツの労働者にストライキをするように呼びかけた。
